They're places where the Pokémon who are with you can challenge the Pokémon who are there to a fight, and if the Pokémon who are with you win, you get a badge, some money, and a TM or HM. Most of the towns seem to have one.

Don't try to make the Pokémon with you fight at the gyms if they don't want to though.
